You change the warmup time with
set g_warmup "55"
which can be found in your server.cfg in etmain.

Did you merge server.cfg & nitmod.cfg then? If not, then "set g_warmup" will most likely be in server.cfg (or whatever you chose to call it) in etmain.
I don't think it really matters if you put the cvar in server.cfg or nitmod.cfg, just make sure that you only have one line of "set g_warmup", for convenience. You change the time to what you want, as in: set g_warmup "3" -will set the limbo time to 3 seconds.

As I understand it, they are per default both unlocked for each team, and it can not be changed.

I don't think it's possible to remove the "connection interrupted" message. But I could be wrong.

Molotovs are from jaymod.
Your admins are not saved, probably because you have not set up shrubbot.cfg or xpsave correctly. Remember that xpsave need the full path to the xpsave-folder.

!readconfig does not disappear ever, since it's hardcoded into the mod. Just like !help or !admintest.
Did you make yourself admin on your server?
You're talking about these commands, right? :

When you say you add a command, and it disappears, do you mean you can't find it in game, or does it disappear from your shrubbot.cfg file?

when i try add cmd spec or useredit, that is example, to lvl 50 or 12, then save file shrubbot, and do readconfig, that cmd is disapear, why i cant make any change in shrubbot ?

Yes, it does the same for me. I was wrong when I said you could just edit shrubbot and then do a !readconfig.
One solution that worked for me, is to take the server offline, edit your shrubbot.cfg to your liking, and then start up the server again. Your added / edited levels should stay the way you made them.

I was do that, server stop, change shrubbot then run, and i see old shrubbot, nothing was change
